so there is BIOS.wph and phlash16.exe
Try using the following command:

phlash16 /P /MFG /C /X /B:BIOS.wph

With this command, you will not see the progression of the BIOS flash (the graphical output may be causing issues). The machine should reboot automatically. Wait at minimum 30-60 minutes if it does not (preferably longer).

It should only take 5-10 minutes, 15 max. I would still leave it on for much longer to be sure it isn't lagging. If you can, leaving it on for a few hours would definitely rule out lagging, although it is unlikely that this would be an issue.

there are loads of different files compared to the phlash16 I am using.

Version incompatibility is a very common issue.

Try running the WinPhlash utility.
Be sure that you do not have other programs running while using this program. You must be extra cautious when flashing the BIOS from Windows.
