I have this mobo as well (Gigabyte GA-EP45-UD3P rev1.1) and I applied this modded bios successfully.

I just installed a 3 tb drive on the Intel ports with AHCI enabled, but during an install of Win 8.1 x64 on this new drive I am unable to create a second partition anything larger than a 2 tb. I tried removing the bootmgr file from the win 8 install directory and my bios refuses to boot from the EFI version of the file.

I cant seem to find any "legacy bios" settings, or anything referencing UEFI or GPT. Should I be able to create partitions larger than 2tb, or is the purpose of this bios just to be able to see the space beyond the 2tb mark?

When i was running the unmodded version of the bios I was still able to see the drive as two unpartitioned spaces on the drive: 2tb and 1tb.

My goal is to create a primary win 8.1 x64 partition of 200gb, a secondary partition of 2.7tb, and the remaining space to be used for a dual boot linux mint install.

The bios for these MBs do not support UEFI, only MBR which has the 2TB (2047GB) limitation. It sounds like your were performing a fresh install.  During the installation, insure that the OS gets installed in a new partition no greater than 2047GB and leave the rest unallocated. Once in the OS, create a GPT  partition to utilize the remaining HD space.
