Do I need to write protect the chip after flashing?

No I never had to do that. I just use NeoProgrammer / AsProgrammer and Erase - Flash - Verify.

It worked great for a day or so then the no boot problem struck this board as well. Now this cannot be a co-incidence, either I have faulty chips or I am doing something wrong.

I'm leaning toward the possibility of hardware error/failed detection. Do you have a POST card (like TL631/TL611 or the cheap old version with only PCI interface)? The Popeye board has a PCI slot, so you can plug it in and read the error code when it fails to post (the POST card only work with Gigabyte BIOS, not HP BIOS iirc).
